Are there any implications I should know about by turning that off? Correct HTML is important to us. That's the reason our code gets reviewed before publishing. If this feature is only for people who don't know html it's safe to disable it?

Well, like I said, placing text that can potentially contain block elements inside a link is not valid HTML.
With that option on, Articles Anywhere tries to correct any HTML structure issues.
With it turned off, it is down to you.
I recommend not using the [text] tag, but use a custom textarea field or whatever. Something that doesn't use a WYSIWYG editor.
